The CIS Compliance scanner is reporting that the security control that was not applicable previously has now failed.
[edit] What you should do
This means that the CIS compliance framework previously tested the system for a component that was not installed (example: webserver) and skipped the test as "not applicable". Since then the component has been installed, and it it is not in compliance with the framework. Investigate the endpoint and establish if the security control can or should be implemented.
